Net als bijvoorbeeld de darmen, kent de vagina een specifiek eigen microbioom om haar gezondheid te ondersteunen. Een darm is echter gezond als hij veel verschillende bacteriesoorten bevat. Een vagina moet er juist zo min mogelijk hebben, idealiter maar één of twee soorten. Een gezonde vaginale biota bestaat vooral uit Lactobacillus species, een melkzuurproducerende bacterie. Die zorgt ervoor dat de vagina zuur genoeg blijft en dat schimmels, gisten en seksueel overdraagbare aandoeningen de gastvrouw niet kunnen infecteren. Bifidobacterium species komen ook regelmatig voor. Enterococcus species worden in zekere mate getolereerd. Candida en schimmels horen niet verhoogd aanwezig te zijn in het vaginale microbioom.
